The visitors levelled through Jamila Rajani Mnunduka from a goal mouth scramble five minutes later.
Comfort Folorunso netted the winning goal for the Falconets on the hour mark after she was teed up by Olushola Shobowale.
Nigeria will square up with Burundi in the fourth round.
The overall winners will secure a place at the 2024 Women’s World Cup.
