Boniface netted the winning goal in the 51st minute.
The 23-year-old was replaced by Martin Terrier 15 minutes from time.
His international teammate, Nathan Tella replaced Florian Wrtiz one minute from time.
Bayer Leverkusen started their campaign in the competition this season with a 4-0 drubbing of Eredivisie champions, Feyenoord.
AC Milan left another Nigerian Samuel Chukwueze on the substitute bench for the entire duration of the game.
