The victory represents a big blow to Bayern Munich’s bid to defend their title.
Alejandro Grimaldo scored the second goal for Leverkusen, who remain the only unbeaten team in Europe.
Grimaldo made it 2-0 shortly after half-time after Bayern loanee, Josip Stanisic’s first-half opener.
Substitute Jeremie Frimpong added a third from range in stoppage-time with Manuel Neuer out of his goal.
Bayer Leverkusen continue their Bundesliga title challenge next Saturday as they travel to Heidenheim.
Bayern Munich travel to Bochum on February 18.
